Messi opened the scoring from a penalty in the 18th minute and added the winning goal for 3-2 in the 79th minute after an assist from his compatriot Rodrigo De Paul.
Rafael Navarro and Darren Yappi scored one goal each for Colorado in the match played in Denver in front of 75,824 spectators, the second largest audience in MLS history.
With the success, Miami takes second place in the Eastern Conference with 15 points, four less than the leader Nashville.
